I think it means that the Governor is trying his hardest to keep his state looking pure and clean of sin, but he's failing. Just how a barnacle is a nuisance, the governer might want to have as few of sins as possible. His eagerness is a sign of his determination to not run his state messily. But he is starting with small steps.

I agree and maybe he is also 'scraping' away the problems so the town doesn't draw so much attention to itself.

This means that the government wants to try and "scrape" away any of the problems in order to make it appear as more of an appealing place and so there isn't much attention around the state.

However I think the deeper meaning is that, barnacles are very hard to get off and no matter how many you scrape off, more come back on

It could mean the governor of Alabama wants to get rid of everything that makes the state look bad. As well as making the state look bad, the governor might be also interested in getting rid of everything that might be detrimental to himself and his appearance.
